When you change settings in Firefox via about:config, those modifications are written directly to your active profile’s prefs.js file. ConfigFox bypasses this internal menu by generating and editing a user.js file inside your Firefox profile directory.

The Override System: A user.js file acts as a master override blueprint. Every time Firefox launches, it reads the instructions in user.js and applies them cleanly over your configuration.
